Glowlight Sideloading in wrong folder

As of today, I went to sideload some books. They kept showing up as loaded but I couldn't find them on my nook. When I looked into the folder I see that all of a sudden these books are getting loaded into Nook/Books/ instead of Nook/MyFiles/Books. They won't show up on device if they aren't in myfiles. Is there a way to fix this in calibre so it loads into the right folder?
