Any reason to load books using Calibre instead of copying to filesystem?

I've been playing around with using Calibre to convert my books from plain text and HMTL to lrf format and it seems to work fairly well. I was wondering, though, whether using the "Send" button within Calibre is any different from mounting my PRS-505 as a USB file device and just copying my books into the lrf directory.

Will I be messing up any cache, index or metadata files if I don't use Calibre?

Send updates the cache with the new books metadata. But the reader will do that automatically anyway if you only save to disk, so there's no great advantage.

Is there any documentation on how to format books? I looked at your Trac wiki but documentation seems to be running a little behind development

The reason I as is because I find that I can't seem to get the right styles to set margins, paragraph indentation, justification, spacing between paragraphs etc. It seems that Calibre ignores whats in my HTML or RTF files and uses its own kind of styling. Is that right?

It ignores some settings and respects other (it depends on what LRF supports).

What about collections? I think you have to use either the Sony software or Calibre if you want collections to show up?
