Glad to hear you figured it out! Just remember in the future that Sigil's Book Browser hierarchy is not be thought of as an OS file browser. It is a representation of all the files in an Epub that is grouped by file type. The folder structure of the epub archive itself is not dictated by Sigil (nor by epub spec itself). That is left to the discretion of the ebook creator/editor (with a few exceptions such as the placement of the mimetype file and the contents of the META-INF folder)
