could someone point me to an already made example ePUB with the footnote pop-up feature implemented?

That is a feature of the reader, not of the ePub file (and not a common feature). However, it may be that the ePub needs to be coded in some specific way for it to work properly, but again what is this specific way will depend on the reader.

Or maybe there's something in ePub 3, but that's still the same situation (few readers support it).

To my taste, is better the way that CoolReader and Alreader employ to show the footnotes: at the bottom of the page (like the footnotes we see in a printed page).

Tocuhscreen devices make endnotes a breeze to call - tap on their number and land at the end, with another tap on their number go back - some ereaders offer a BACK solution (sort of history.go(-1) ).

But you can't count on this behavior in all devices. My PRS-300 doesn't have it, even though it would be very nice to have. And it is very hard to duplicate just with links, as the jump link can point repeatedly to the same endnote, but the jump back can require a large selection list to get back to where you were.

This is among the things that many of us which Adobe had concentrated on in EPUB3 instead of multimedia which can't be displayed well on eink devices anyway.

YES...that is exactly right. The "multi-link" problem is one we deal with all the time.
