uploaded books dont stay in their folders

I have a standard Kindle e-reader and upload my books from my linux debian desktop in folders, but the kindle doesn't recognise the folders. How do I get it to keep the folders I upload, or is there an easy way to get the books into folders on the kindle itself without doing it manually please?

The Kindle's home screen has no support for folders, only collections, which are something rather different (they are tags).

Is there any way that the books can be tagged before uploading? Perhaps by calibre?
