Not sure about Nook but Amazon most definitely does *not* count free ebooks in their sales reports. (Apple talks of downloads mostly so they definitely count freebies.)
Amazon sales reports *do* include the Kindle First freebies that Prime subscribers get because Prime pays full freight for those. That is, Prime pays Kindle and Kindle pays Amazon Publishing.

No idea why that is but from first hand experience, if you google the title of the WSJ article that is behind the paywall, click on it directly from Google Search, you can read the whole article.
