@HaoZeke: The external SD card is mounted read-only (by the system). You'd have to ask someone with a Kobo to know why and/or if remounting it rw is even a good idea.

The firmware will write to it. It can store downloaded books and covers on it. And, while I haven't tried recently, I am pretty sure you can delete books from it as well.

Yup, take 'system' in a wide sense (ie. whatever leads to what we end up with in KOReader).

I can't speak for what/how the original software usually deals with this oddity, hence the second part of my message .

A long press on an entry in Koreader's File Manager gets me: Copy, Cut, and Delete, plus Paste grayed out. None of them seem to be working though.

It could well be the RO of the external uSD, because you can navigate the File Manager to the "onboard" uSD and those functions are working. Also you can "Cut&Paste" from the external uSD card to the Internal, and Copy the file (not Move as the Cut cannot delete the file on the external uSD).

It does make sense that nickel remount /mnt/sd rw when add/modify/delete books, but at the end nickel remount it ro again, as we can see in koreader.

I have a mini so I can't test it, but I think there is no problem to add a remoun flag before start koreader (and back to default at exit) as long as you don't extract sd card while koreader is running. Another option is to prompt the user for confirmation, like: SD Card Mounted in Read-Only mode, Do you want to remount it in read and write mode? when moving files (and return back to ro after that)

Somehow I get the feeling that this making the external uSD Read Only is something required by or included to protect Kobo's Database. If so, then it has some importance to those who allow nickel to process files maintained on the external uSD and want to go back and forth to Nickel. It may be that if you keep your library separate and hidden from Nickel, on the external uSD or if you keep two separate libraries with the one on the external uSD hidden - Then there should be no problem having the external uSD Read/Write.

Edit: I'll try remounting it RW in the onstart/koreader_kobo.sh, later today.
OK tried "mount -o remount,rw /" a number of different ways but no result, still not able to delete a file on the external uSD, using File Manager. "fstab" is showing me nothing.
I even tried copying the rcS mount line for the internal uSD to make one right after it for the external uSD, nothing for that either.

About external sdcards..

Well, thanks for all the replies; i personally attempted to get around the problem by changing the mount options in usb and sdcard (from the firmware update) from mount -r to mount -w, keeping other options the same, though, nothing happened..
I guess that must be too elementary of a fix.

Does anyone know where the external gets mounted RO? Didn't see it in rcS or fstab. As I understand it, the default is rw, unless ro is specified, so just removing the ro might do it.

Nickel has the ability to remount the sd with -r or -w option, and does it. Otherwise, nickel could not write to the external sd.

I see two scripts:
/usr/local/Kobo/udev/sd and /usr/local/Kobo/udev/usb

In KSM .kobo/kbmenu/usb/disable_usb.sh

I managed to get the external sd card working for all operations (cut,copy,delete) by editing all three scripts and simply changing -r to -w.
However, to ensure that the start menu still works, I had to use the usb file from the kobo start menu (version4). The sd file edited was from the regular 3.5 firmware.
