I see new commands with the word "alias". Does it have a literal meaning? Is it something like "nickname"?

In short it's kind of like an appendix or something in a regular book, except because it's an ebook it's "non-linear". It's not very clear to me what it's good for tbh. |

They're files (~ chapters, sections, portions) inside the book that may be skipped when just paging forward/backward. "May", because that's up to the reading application to implement or ignore. The content in those files is still accessible, possibly through hyperlinks, or the TOC. Typical use case are (book- or chapter-) endnotes. You want to be able to see the notes when you so decide, but you probably don't want to page through 10 pages of bibliography references after every chapter.
The "Hide non-linear fragments" option does that. If the books has any such "fragment", it will hide them from normal page forward/backward (and total page count). |

1. Good question since the average user will be equally puzzled, though I'm not immediately sure how to make that any clearer.
CRE stands for crengine, as in coolreader engine, see here for the technical mumbo jumbo. That's used by default for filetypes like FB2, EPUB, HTML and a few others. Simply put most formats other than PDF and DjVu. (If you long-press on a file you can also select MuPDF to render some of those; support for that is currently very proof of concept.) 2.
