It will let you identify the sub files and remove them from the main ebook and reconfigure the toc automatically. You can then remove the new epubs containing the sub files that you do not want from calibre.

I myself am going to split it into smaller epubs by authors, i.e. all authors with a single story will be one epub, authors with only two another.

P.S. make a backup and a test library experiment until you get what you like.

On my system epubsplit took 3 seconds to load it. Core 2 and 2 gigs of ram running Ubuntu 12.04

Sigil pegged all 4 cores of my CPU at 100% for a very long time, but eventually opened it. Problem is, it looks like each story has its own CSS file. Since I couldn't figure out how to search & replace in all at once, the time opening it was for naught.
