I used the modified bin file without removing the old Duokan. I then did a restart, pressing Q - and I got an error message about a failed update and had to press R. I then restarted again from the Kindle menu and then persistently pressed the Q and Duokan started - looking into the settings, the update worked after all, it shows the current version number. I am sure it updated because some of my fonts are no longer available.

Yes, the FethryDuck update script worked like a charm on my k3.

Although I thought the duokan pdf management would be better...
I still can't find how to rotate the text 90°. I will try some more time before getting back to the standard sw.

PDF management is actually pretty good. If you press the Aa button while on a page of your pdf (not the table of contents, as that will not go into landscape mode), you'll see setting #6 Orientation. Use your 5-way to select. Then use Trimming to trim margins. You will get a little cross at the top left, which you then move with your 5-way to the position closest to your text, then click your select button and do the same with the cross that appears on the right side of your text. This should give you pretty good results. And your settings will be saved for that particular book.

Thanks montalex, I found that myself after playing a little more with the settings.
I selected "Smart layout" to read pdf files. When in that mode I cannot change to landscape orientation mode.

Actually, with the latest version of Duokan installed, I couldn't get any font but Helvetica! I had to revert back to an earlier Duokan release to get my Georgia 2 font to work (I have NiLuJe's font hack installed), and to get a choice of other fonts. But I am not sure if this was just a bad installation. I'll try again with the newest Duokan.

Edit: I tried installing the latest version again -- same problem with fonts: only Helvetica.
Went back to earlier version from December, and all of my fonts are there.

I then updated my K3 to the 3.1 firmware. Everything works fine.

Only the Helvetica font is there. I must say that I don't like it much, so I use Duokan for pdfs mainly.

As I mentioned above, I uninstalled the latest Duokan, and went back to an earlier version to get all of my fonts. Works perfectly, but, like you, I only use it for pdf's (in manual trim, so I can't select fonts anyway).
