Is this only for the occasional page, and the next page has a new paragraph at the top of it? If so, this is widow/orphan handling kicking in, eliminating a widow (a single lone line) on the bottom of the page. It just happens to be happening at the start of that chapter with this particular font. (If it's consistent from that point onwards, i.e. the bottom margin has really changed, this sounds like a bug.)

On Panose information, I saw and tested myself two approaches: (a) strip the Panose information altogether via ReadifyFont; (b) edit the Panose information via FontForge to meet the Book/Bold rule. Is there a difference? I verified with Kobo books aquired from the Kobo store (kepubs) and with KOReader and in both cases I could not see a difference.
