etc. However, it would seem to contradict some of the info here, so who knows (the author of the piece further elaborated in the comments that while Kobo has a mechanism for authors to update their books, it does not have a way for customers to update their copies, unlike virtually every other ebook retailer in that list).

Can't you delete the eBook version you have in your library and then add the new version to your library? or does it simply readd the old version again?
You can delete items from your library online on the website in the trash bin, you may need to click on "Miss our original look? Return to your old Library." once it has been 'Deleted Forever' you can readd it to your library from the store.
