Yes, it was my mistake. I did have the option to remove the xpgt file. When I unchecked it, the xgpt file was still there and in the linked in the XML.

Well the kepub help gets better and better. There's a new version of the plugin and Nate's updated the link in his Article over at Digital Reader and Rosie's posted details of the changes.
