An ePub file is a zip file which likely why you are MacOS is downloading them as .zip files. If you look at the mimetype file in the root of the ePub zip container, it says: "application/epub+zip". Oddly, that file must be stored uncompressed and several ePub utilities screw that up by compresssing it.

Safari tries to be "helpful" too much and messes with things. ISTR there are also other problems with Kindle firmware update downloads where it sees the .bin are really .zip and munges the filename instead of just taking the file as presented. Or it was CBZ or something else compressed with a custom file extension.

Solution. Install Firefox and use that instead of Safari.
