This is the scary bit about the Elipsa: your handwritten notes within books aren't backed up anywhere; they are only on the device. And, as it says right here, if you have to do a factory reset on your device all your notes are gone for good:
  • If you reset or sign out of your eReader, you’ll lose your annotations and handwritten notes.
  • Handwritten notes will only appear on your Kobo eReader and won’t transfer to your Kobo Books app or other Kobo Readers.

Well, not exactly. From Kobo's description:

You didn't read what I wrote carefully, Skydog. As I said -- and the quote I provided was sourced and directly linked to the Kobo site where it came from -- handwritten notes made in BOOKS -- BOOKS, my friend, not PDF files, but books -- are lost when you reset the reader.

The cynic in me suspects that people would be complaining either way if Kobo was instead silently backing up people's notes in the cloud...

It's not like saving it to the cloud would be the only other option. Why not the ability to export your notes to your computer?

As is, not working with DRM PDFs and not saving notes for KePubs anywhere but on the Elipsa, seems to negate the whole point of the mark-up features. I think I read somewhere that the mark-up doesn't work at all on standard ePubs (or am I mixing this up with something else?).

As it happens, I did indeed read carefully what you wrote. BOOKS, yes BOOKS, also come in PDF format (I have more than a few).

Perhaps a simple qualifier would have been a more accurate statement.

Because, last I checked, there's still no real way to do that in the ePub standard.

Unlike in a PDF .

Sidebar: the ePub spec is a nightmare, if you can actually point me to something that does look like a standard, I'm mildly interested, because this comes up time and again in KOReader, and every time I look into it, the answer is still: waiting for the standard.

Agreed - but making an export option avaliable would surely make sense, so that people could back them up off-device, if they so chose.

There is a minor hack you can do to add an export annotations option to the Kobo Forma, which I use, so presumably this will work too on the Elipsa, but I agree this should be pre-installed on a device that makes its note taking ability it's biggest USP.

I assume you mean adding "ExportHighlights=true" to the config file. If so, that will probably still work with the Elipsa. But, it creates a text file from the database entries. It is unlikely to be able to handle the handwritten notes that are probably stored as an image somewhere. There is probably an entry in the database for them, but, it will probably not have all the data needed.

So even the Dropbox based "cloud storage" of your handwritten notes on the Elipsa would not suffice to import it to another Kobo device?
That sounds like a really strange choice if true, and makes this far less interesting as your main note taking device.
