I think it can convert ebooks inside archives, but I'm not 100% sure. Try it and see.

Is there a free convert to RAR program?

I do not think so. There's a library for extraction, but not for compression.

I know that rarlabs (developers of winrar) provide a simple command line convert to rar progam for Windows - I do not know about other platforms.

RAR is a poorly supported format. If I implement this it will be using either ZIP or LZX

I avoided suggesting using ZIP as that would tend to collide with Calibre's use of ZIP to store HTML books. However I do not think the format matters other than it should not be one already widely used inside Calibre. You mentioned LZX which I suspect is fine, but I guess ones like TGZ would also be OK if they were easier.

That's right, I just had to transform my book attachments to rar, cause zip conflicts with html books, and I wanted to differentiate them.

Any open compression format will be fine, make it bzip, tar, or whatever, and libraries to handle those files are easy to get and open source.
