If you are having trouble with organization on your nook, you should look into the combination of Calibre, calibre2opds, and running trook on a soft-rooted Nook.
In calibre, you can create collections (using tags), series, etc. Calibre2opds reads the calibre database and produces either or both of html and opds catalogs of your books. In one of its modes, it can also copy both books and catalog onto your nook. Finally, trook is able to read opds catalogs, AND it supports the catalogs produced by calibre2opds. Put all these things together, and you get convenient access to your entire library on your nook (over 1200 books, in my case). With sorting by author, by title, by date added, by series, and by tag.
