I didn't know about that feature either, I discovered it after I upgraded. I've also found that the new version works better than the old version.

You will find there a folder called database, and inside this you will find another one called sync. Delete this folder. This will prevent SRL from syncing automatically.

Then move your books (and your collections) manually by dragging and dropping.

I have 2 PRS600's and have had nothing but problems with syncing. I've had to have all the same books on both readers AND, even worse, had the SRL software get corrupted requiring me to factory reset both my readers and delve into the bowels of my computer's folders to eliminate all traces of SRL and reinstall the SRL software (it's not easy to unistall that monster as it leaves traces of itself in various places on your PC).

Manually dragging and dropping folders using your method has been a huge help to me. Also, I can now have different books on my two readers.
