That's a shame really. I have nothing but problems when converting to and from EPUBs, and I still prefer BookDesigner over Sigil.
It's because LRX (DRMed LRF) only works on Sony Readers. Thus, Sony was unable to sell eBooks to users using another reader that supports ADE. It was a sound business decision.

If your LRF isn't showing indents, then I think you may have a problem with the source you re using. I just converted a Mobipocket eBook and the resulting LRF had indents.
I'm reading the LRF and italics look just fine (I'm using Fontins font though), don't think there are any bolds in the books I read. The problem isn't the source. It is LIT, which originally I converted to EPUB, which shows the first line indent, but not the full justification. Then recently, to test, I converted the LIT to LRF and now I have full justification, but the indent disappeared. I checked the Calibre reader to see if it was the device, but the reader also didn't display the indent.

Try going from LIT to LRF instead of LIT to ePub to LRF. See if that works better. Also, using Fontin as your new LRF base font won't help. You will still get simulated italics. While the look will be better overall, LRF has no real italics.

That's what I did. First, from LIT to ePub, got indent but no full justification. Then, from LIT to LRF, got full justification but no indent.
Not sure what you mean about 'real italics'. To me it looks just fine in ePub or LRF (if they don't look the same, at least it looks good enough for me to not notice the difference)
