Calibre really doesn't do much at all to HTML files. When I look at the ePub source for the ePub books that I've created, they are pretty much the same as the one's I started out with.

I use WordPerfect to convert my RTF files to plain HTML. It's the best document to HTML converter in that it gives very plain html and doesn't add a bunch of junk to the file. This makes it easier to proofread and find errors. (which I rarely find)
