Since the OP seems to be using the same calibre install, there is the possibility that the calibre install has an issue.
I'd be tempted to record installed plugins and any tweaks, then uninstall calibre, delete the configuration directory, re-install calibre and any plugins and then try again. |

I would still prefer if the OP got back to us with more information. Perhaps some images of what the directory structure/books in the exposed partition looks like. Perhaps trying to copy the books to a subdirectory to see if that makes any difference.
Heck, at this point I would take a PMmed link to a copy of the database so I could take a close look at it. |

I seem to have a similar problem with my Kobo Libra Colour. Since yesterday, it does not find the books I sideload via Calibre (previously transferred books remain visible).
What happens: I connect to Calibre, send book(s) to device. Calibre gives all the right responses, and the books get the green tick in the library and are visible on the reader. I disconnect. Kobo gives 'importing content' message and shows progress bar. Books do not appear on Kobo. On reconnect, books no longer have the green tick in the library and cannot be found on the device view. However, they can be found in explorer. Does this help with diagnostics? And any ideas how to solve this? |

Tried to edit to add: I tried the same on my laptop which has an older version of Calibre (8.5) and the exact same thing happened.

Definitely nothing to do with the books themselves. Kobo Utilities didn't highlight anything weird but maybe I didn't know what I should be looking for. I did the database thing, just in case, and that fixed it, so thanks!
Kobo, in its wisdom, decided to delete half my sideloaded books, but at least I can get them back on there now and have them stay until the next time I have to connect to Kobo. |
