Sometimes manually doing the split can be very easy. It's just a matter of deleting the files you don't need for each book.

Oh, well. That's a shame.
Ouch. If I encountered that, I'd do an epub to epub conversion, to get an epub2. Perhaps the split epub plugin will get updated to support epub3.

Having check the plugin's thread, it seems the author isn't motivated to support EPUB3 directly. Perhaps someone will be inspired.

Otherwise, as JSWolf says, you can just duplicate the omnibus manually, and then manually edit each one to only include one of the books.

I like having the individual volumes, even if bought in an omnibus. YMMV.

(Personally, I store all my books in whatever original format they cae in (e.g. AZW3). When I need to split, I do a conversion to epub.)

Yes, I worked that one out.

I have a small Test Library that I use to try things out (so that I don't make a mess of my active main library). So I:
  1. copied an omnibus to the Test Library;
  2. converted EPUB3 to EPUB2;
  3. split it;
  4. reconverted the resultant smaller books to the KEPUBs that I favour.

It's a bit of a faff, but (as you said earlier) the plugin itself is easy to use. And the results are good.

Worlds Best Practice.

Also worth having: a zipped copy of the calibre configuration in its default state.
