My personal trick:

I use the CALIBRE_CONFIG_DIRECTORY environnent variable to move the config folder inside the root of my multiple librarys.

Code:
E:/Calibre/
          /config/
          /Libray1/
          /Libray2/
          /Libray3/
This way, I only have one folder to target during my backup.

I use the portable version for much the same reason, with the added bonus that my backups are a self-contained Calibre environment that's ready to run everywhere I might need it to.
