The PDF is generated by sphinx using LaTeX it's not a result of conversion. Presumably something is currently broken in that pipeline, something to investigate someday.

The advantage of using sphinx is that the output is specialised for paper, for example links have the page number in brackets next to them which is very useful when browsing a printout. And incidentally the EPUB is also generated by sphinx, as is the manual website.
