Ummm... if you have the Kobo Touch (builtin to calibre) or the Kobo Touch Extended (addon to calibre), whichever one is active will be used when sending ebooks to your Kobo ereader. If there is series information for a book in calibre, it will be sent to your Kobo if the book exists in the database. AFAIR, if you disable both of them, the builtin Kobo Touch driver will still be used.

When you open calibre's preferences and open Send books to devices, what is selected for Metadata management (the default is Automatic management). In your Kobo Touch driver (whichever one you are using), what do you have the metadata management options set to?

I do have Kobo Touch Extended and Kobo Utilities plugins. I used to have Touch Extended active but I disabled it a while back. Do you think that all books I imported thru Calibre to Kobe ereader while that plugin was active did not get sorted out to series and when I disabled it, it started sorting and putting books in Series tab? Its a good a guess as any.
But back to my original question. Do you think it has any effect on speed of ereader? If not, then its not a problem for me.

The Kobo Touch and Kobo Touch Extended have separate configurations so it's possible that you did not have series enabled for the KTE driver and you do not have Metadata management set to Automatic.

I haven't noticed a slow down when reading a book with a large number of books on a Kobo ereader (my Clara HD has over 10,000 books on it). Database operations and searches are a bit slower.

No, it isn't a guess. If you had been using the KoboTouchExtended driver and had it configured to work the way you wanted it to, then when you stopped using it, you need to configure the built-in KoboTouch driver to work the way you want it to. This means setting the collection management up and setting the desired metadata update options. If you check what you had for the KoboTouchExtended driver and set the KoboTouch driver to the same, you will get the same results.

Books already on the device should get their metadata updated and collections changed as long as they match to books in the calibre library. If you put the books on the device some time ago and deleted the books from calibre, this can no longer be done. Or if for some reason the books are not matched to books in the library, then they will not get the collections changed or the metadata updated.

Which I already answered. But, this implies you are interested in if the collections have impact on other parts of the device. The short answer is no. The number of collections and the number of books in them will only affect how long the collections list will take to build and maybe how long an individual collection will take to open. The only other way it might affect performance is by increasing the database size. But, you would need a very, very large number of collections or books in collections for that to be significant.
