Well, you see how easy it is to find the answer to your question.

In this case, publishers are to blame, as few fonts support niqqud. They were required to implement the appropriate font.

I am not using Caliber, I would embed the font I want with Sigil. It's much faster and more reliable than writing to Kobo or finding out who is to blame ...

One major difference between the ePub and kepub rendering is how they handle missing glyphs in fonts. ePub will just display a [] box for za missing glyph; kepub will display the glyph from it's default built in font (and no; I don't remember which font that is). You're running into an issue where the default built in fault does not include the glyph!

'Kobo Tsukushi Mincho' or 'Kobo UD Kakugo'

But the glyphs you want may not be there either.

Don't use kepub. It might do kerning and hyphenation better sometimes and has click to zoom on images, but otherwise we find it's inaccurate. The epub2 gives the results we expect on our own books and kepub is less accurate. Also epub2 is a published standard and kepub is proprietary kobo.

I have somewhere in the back of my mind that kepub is needed for RTL scripts with Kobos...but maybe that is either no longer the case or it was some other element of Japanese that made kepub necessary, not the fact that Japanese sometimes uses RTL. Maybe it was the vertical script bit of Japanese.
