Now unzip the epub import it into calibre do an epub convert and see if that fixes the epub.

I think you are misreading the reply. I take it to mean the alternate reader was able to read the file that calibre was not able to, and that calibre had said was a bad file.

It might help to run the file through EPUBCheck (or pagina EPUB-Checker if you hate command-line as much as me) and see what comes up.
