Of course, but it can't be an indexing issue since a reboot solves it for a few days. In addition, the constant indexing would cause a huge battery drain, but the battery life is completely normal.

I was just going to post this. I read a lot and my Paperwhite fills up with those deleted books and empty SDR folders. In my old Keyboard Kindle there was something I used that I could clear out all the empty folders but that didn't work on the Paperwhite. Until now.

My Paperwhite just starter stuttering a little and I realized it probably needed cleaning so I started looking and found this:

It's in Chinese but the page translates it for you. It works great! It says "not responding" while it's working but that's just because it's searching. Mine found 488 SDR empty folders!

I honestly don't see how having empty sidecar folders could affect system performance while you're reading. It'll waste storage space, but it shouldn't have any impact on anything while you're reading a book.

If you load your books from Calibre and delete them the same way, you'll never get orphan sidecar folders.

My paperwhite went really slow once (many seconds to turn page etc) a reboot - hold power button for ages - fixed it right away.....

This happens to my Paperwhite 2 as well. The solution is either a combination or one of these:
Reboot, charge it to full and/or delete all content of the MyClippings.txt file*

*Remember to back up the file if you want to save it.

same thing with my voyage, actually my previous KPW2 as well, i raised the case to Amazon, no answer, the only solutions was to reboot or reset it.

my personal experience, if used dictionary lot it will get more slowness. especially like me, i used two type of dictionaries, Chinese and English sometimes Italy.

I figure it out , the OS of kindle not able to release the memory automatically, either a bugs or lack of such function or features.

I have a KPW2 that I never reboot and have never experienced slowness. I don't annotate and look up a word on average maybe once or less per book. I also try to keep fewer than 200 books on the device at a time.

I have had my voyage to slow down if I let the battery get down below 25% of charge. I too read a lot at times sometimes 8 hours a day. It seems that the larger the book the slower it gets as the battery gets down to 25% of charge or below. I usually not charge my battery until it is really low. And after the recharge I normally restart my voyage.

The easy way is just to rename, say to MyClippings-2016

Slowing down because you have 3,000 book on device may be a different matter.

I cannot imagine why the My Clippings.txt file would have any effect. As far as the Kindle is concerned, it is just another TXT format ebook on your Kindle, with the proviso that the highlight/annotate/bookmark feature in the reader app will log to that file, for export purposes.

So I am pretty sure it must be the rebooting/charging.

I have no idea under what circumstances Amazon's code may develop memory leaks, you should probably ask them.
They have rejected all our requests for their proprietary source code...

...

FWIW, my Kindle Touch has never had these kinds of problems, except for slowness while manipulating collections while having (currently) ~1000 books.
Also, running some thirdparty aftermarket addons (i.e. "hacks") will occasionally crash things. (At least the alternative browser certainly does, it is after all a work-intensive piece of software...)

I must have jinxed myself by posting in this thread. My Kindle has been slow lately and I have no idea why. My book count has gone down since I was able to finish twenty-ish books over the holidays and I still have not annotated or bookmarked anything. The slowness persists after device restart. Hmmmm.
