I think that maybe one of those windows update mess up my calibre:

I should tell you: I have more than 36 gb books: 55,646 books where 65% are epub, and it's all in a windowsless drive. So do I search in Drive C, because the missing books are not in my media drive, where calibre folder is. Strike that, I'll do a search in drive C

These books disappeared, about 3000 of them, they concerned two categories gone, vanished.
Some of them irreplaceable like my whole collection of Stephen King, John Grisham, Sydney Sheldon, Sherri L. King, Lynn Young (who I think is dead) and the Breeds collection of Lora Leigh.
I've searched everywhere, in all the drives, all windows related folders.

One thing that is different with win 10 is that, it sees calibre as threat, where in win 8, when I selected calibre as a trusted appli, no message to double check any installation or update.

My son think that win update messed with calibre

My Win 10 has never 'seen calibre as a threat'. Are you sure its Windows telling you that and not some 3rd party Security Suite.

Does your son have any evidence that the Windows update 'messed with calibre'.

There are about 3.08M active calibre users, more than 80% of them use Windows, that's ~2.46M. According to NetMarketing, Windows Version 10 has about 20% market share. Let's be conservative and use 10% - which means 246,000 calibre users are on Windows 10. As far as we know you're the only one where a Windows update 'messed with their calibre'.

I can't find any reasonable reason that logical. I closed calibre at around 14. I ejected kobo, but kept it plug in so it continues to charge, lock my desktop. Then I took my nap. Woke up around 16.30 shut down the pc and went to see to diner. Since nothing has been installed and the only change is the update, logically......

And the message I keep getting whenever there's an update or when I installed it, that does bother me. Even when I labelled Calibre as a trusted appli form a TRUSTED source, (I did the same with Avast)

And telling yours work doesn't change facts, I've always trusted and used Calibre years ago, so maybe out of 10,000 users I'm the one struck with a 'glitch' or 'bug' I'm going to call it. If you work with the windows team @ microsoft and you tell me it's impossible, I won't back up. BECAUSE THE ONLY CHANGE IN THE SYSTEMS WERE THE UPDATES. NOTHING INSTALLED, NOTHING ELSE UPDATED

@daisygabina - you could try using System Restore to put your system back to a point before things started going haywire. See Control Panel\All Control Panel Items\System->Advanced System Settings (on the left)->System Protection tab.

I would suggest you take a restore point before doing the above, so that if restoring back to an earlier point in time proves pointless you can get back to where you are now.

Or you could try un-installing those MS updates you think are to blame via Control Panel\Programs\Programs and Features->View Installed updates (on the left).

I doubt either will recover your data, i.e. your library, hence the emphasis on 'try'. But they're worth a try

If you think MS is to 'blame' you should take the issue up with them.

I try to restore, but the damn thing did not ask for a restore date, just gave me a list of application that are going to be erased, and I need my son's approval for that seeing it's his pc. I need to buy another pc or a laptop. But he's going to tell me that I just lost books, so I'm not even going there.

I am going to use calibre to convert my books and see if the same problem occurs again (win update). Then I'll know for sure. Discussing about it now seem pointless.

Thank all of you for your help and suggestions. Since by nature I'm lazy, I would still like an option in the interface to delete original files after converting. So what do you think?

Conversions are 'variable'. Sometimes it takes more than one attempt with different settings to get the output 'just right', so deleting the input automatically is fraught with danger if output is not satisfactory. Besides with calibre it's very easy to remove all books of a given type once in a while.

When you tried the System Restore you should have seen something like the following. If you didn't get multiple dates that probably means your son has tweaked Windows to limit Restore Point retention to most recent only Ψ²

If you are not getting restore points, someone has turned creating them off (they are ON, out of the box and should be left that way).
Do you have Admin rights?

Enterprise IT may disable this as the tend to re-Image sick systems rather than recover. User data is also stored on the network)
