Yes, of course. I meant I don't like most of them and so I convert to .mobi most of the time. Embedded font, too small base font, too big line-spacing, margins and indents, spaces between paragraphs... the list goes on...

Converting to .mobi doesn't change all of these, so I often edit the book manually as well, before converting.

Exactly. A lot of formatting problems are caused by publishers improperly embedding fonts, and I find that most of these can be solved with a simple Calibre conversion to .mobi.
