To come at your problem from another angle, you could either try using calibre to convert pdf files to epub, or other programs such as briss (to remove excess margins) or k2pdfopt to rerender the pdf into something more easily used on Kobo ereaders. I've not had much luck converting pdf to epub with calibre because most of the time it does line breaks incorrectly by default.
