You will need the "My Clippings.txt" file (in the documents folder of your Kindle, logs every annotation you make).

Personal documents don't show up in MYC&D, if you have Books selected. You have to select Docs to see them.

Hey thanks. So I responded earlier stating that I noticed that Calibre loads the my clippings file when the kindle is connected to the computer so I'll just use that.
