Did you select the "purge" option? If so, that won't get them deleted from the Kobo server when you next sync. And they will be downloaded again. If you didn't use the purge option, do another sync now to clean it up.

No way. I don't know why but it has been impossible so I take the easy way: I opened a new kobo account. Mostly my books are being buyed on Amazon.
I have been wasting the morning trying to do this I suddenly I decided it was enough. Definitely kobo collection 1, me 0
The collections which I have been having issues are the ones I had in my old kobo mini. Now I'm going to start again.

If you have bought some books from Kobo, you can ask them to move the books to the new account. They did this for me when I had a wierd problem a long time ago.

And to help prevent it happening again, you can turn collection syncing off. In the config file, add the following line in the "ApplicationPreferences" section:

SyncShelves=false
If you are doing this on a Windows machine, make sure you use a Linux line-ending aware editor. I recommend Notepad++.
