It is possible that one of the two has a different title or author. Calibre tries to keep the folder names correct, but sometimes it fails and keeps a previous one.

The ID check is definitive.

I have followed the procedure as outlined by BetterRed.
It worked perfectly. The process is extremely slow: took 3 days to run! Maybe I need a new laptop or a smaller library (52,000 books).

It's the size of the library. It takes time to move over 52,000 books, plus the additional 52,000x2 OPF and cover files.

No, the time is taken mainly because copy to library has to check for duplicates for every book you move. The time to copy the actual book files is small compared to that.

Dang me, at least it worked . I should have said I'd only used the Copy to Library on < 100 books

In my previous post I wrote

Good question. Find Duplicates isn't all that slow, though. I run it regularly on my main library, which is about twice the size of his, and it takes ~15 seconds. That's on a i7 with 8GB RAM, though. Although it was quite manageable (about twice as long) on my old laptop, which was a 1.6GHz Core2Duo with 1.5 GB RAM.
