If you scan at higher DPI, you can always reduce it later, but if you need higher dpi, then you'd have to rescan.

Another thing, if it's mostly line art, you could convert it to vector using http://autotrace.sourceforge.net/ - not sure if epub supports SVG though.

Just make sure you have a direct entry called "Maps" in the TOC

And if you want, also a third version that's not split for use on a high resolution device/screen.

You don't need to learn how to use ID. All you need do is learn to use a good graphics program.

Yes, ePub does support SVG,
