I have never had this problem without the SD card, and removing the SD card and rebooting has worked for me every time. Only about 40 times I guess, so 41 may be the magic number.

I believe the OP had it happen on Kobo kepubs and epubs. I wouldn't actually expect Kobo to work on an issue with their own books, but I think that they should.

Jack, I don't know why you would expect Kobo developers to fix something that shows up only when using the extended driver. The issue the OP is facing is different. I would follow up with Kobo and see if the device should be returned.
But you see I am not using the extended driver this is happening on regular epubs

Because it may not be only for side-loaded kepubs? To make their product more robust?

I'm pretty sure that this also happened with side-loaded epubs. Or maybe I'm thinking of the clipped text on the last line of the screen, that disappears when you page forward/back.

Then your only option is to regress the unit by restoring to factory defaults using any of the methods mentioned on the board here. REset while holding the glo button down till the light rapidly flashes white/blue
