@Cherev: I don't think that the same ISBN would be the cause. Kobo devices don't read it from sideloaded books, and calibre doesn't use it to match books on the device to books in the library.

I'm not quite sure how to reply.

Process:

1. I try to tansfer 5 books to my Glo with Calibre
2. 1,2,3,4 get transferred, 5 doesn't.
3. Retry to transfer 5
4. 5 is transferred, 4 is removed (from Glo)
5. transfer 4, 5 is removed (from Glo)
6. Remove data in 'ids' field (isbn and something else) from book 5.
7. Transfer 5
8. Profit!

edit1: the books in question were not legally obtained.

edit2: I'm not 100% sure both isbn's were identical. I assumed after the fact that they must have been (and that this was the cause of the books not simultaneously transferring), since after removing they were transferred. Should not have assumed. Could also have been a spike in cosmic background radiation.

I too am just a beginner and unfortunately having the same problem,
I have a kindle white when I use the cord to transfer from calibre to device it will transfer one ebook but when I try to send another book it will delete the first book that I had successfully sent to the kindle.
In addition I was able to email a list of ebooks to my kindle but now I cannot email any books from calibre to my kindle but I can email purchased books from amazon to my kindle.
Please help

Check that you have a Template set in Send to device (or plugboard if you use that) that results in unique filenames:
{authors}{title} should be the minimum and will work in 99.99% of the cases
