I do it the same way and I also use Modify ePub to handle adding in a cover as KF8 doesn't need a cover XML like ePub does. Then I make any edits I want to make it look how I want and finally, I use FlightCrew to check for any structural errors, fix those and done.

Load a KF8 book (even if you have to get a sample). Load a Mobi book. Set both for the smallest spacing between the lines. Now tell me if you can see a difference. You should clearly be able to.

The line height bug is what's keeping me reading old mobi for now. Mobi at medium line height is 26 lines per page, azw3 at small is 25. That small difference is enough to make text harder to read for me - I start noticing the big white spaces between lines more - so I'll stick with mobi.
