crescere, I think there is definitely something odd about the files you are putting on the Kindle via USB....
Assuming that you have at least some books that are purchased directly from Amazon, I wonder if you might try a test: Delete a number of Amazon books from the Kindle. Rather than transferring the books via USB, download them from Amazon via wireless. Then see if you continue to see the same incorrect results with books transferred wirelessly vs. USB. |

(The devices are different - one is a Touch, the other is the new Paperwhite - but the issue is identical.) I am experiencing the same thing now on a Kindle touch which I have had for a few months with no problems. But today, after I spent all morning creating new collections, my home page no longer displays like it used to. I.E. when, as usual, I Filter by "all items" and Sort by "collections" the toolbar reads Code:
My Items (39) ⬇ Collections ⬇ 1 of 5 ⬇ Code:
My Items (676) ⬇ Author ⬇ 1 of 85 ⬇ I have tried "Sync and Check for Items" and a hard reboot, but it hasn't worked. |

If yes, then I assume what you are concerned about (ie. to restate your problem) is that you don't think these books are assigned to a collection, so you expect to see them when you have sorted "by collections". You are correct that if a book is not assigned to any collection, and you sort by collections, you should see the book listed below the collections. I am wondering if the kindle for some reason disagrees with you on the point of whether or not the book is assigned to a collection. If the book had previously been on that kindle (or even perhaps on another kindle), the kindle might be remembering that it was in a certain collection before, and assigning it to that collection. You could look in each collection for the book, but that would take a while. Instead (assuming you do see the book when you sort by something other than "by collection"), press and hold on the book to bring up the menu, select "assign to collection" and see if any of your collections are already checked off -i.e. it's already in a collection. Just a theory... |

I've owned a Kindle for 3 1/2 years. I have a K2, a KB and now a PW. I'm not a newbie and I have seen the EXACT same behavior with my PW that crescere describes. In fact, I'm now on my second PW (the first returned for pink and blue clouds). Both behaved the same way. When I first got PW#2 I sideloaded all my books to it from my hard drive and created a couple of collections to which I added some books. At first I was happy because the home page (sorting by collections) showed all the rest of the books not yet added to collections. Wireless was off during this period. Then I turned on the wireless and downloaded my old collections from the Cloud. After a few minutes the books were all in their proper collections, but they were also still showing under the collections as well (including some books that had not yet been added to collections). After a restart, NO books are showing under the collections on the home page (still sorting by collections). The "uncollected books" cannot be seen unless you do a search or sort by "recent" or "author". Sorting by "title" does not work at all from the home page when sorting by "collections". It returns "0" items. All of these behaviors occurred on both my PW's AFTER turning on the wireless for a period of time. So, yeah. Something is amiss and it's beginning to sound like a software "update" from Amazon.

What did Kindle CS say when you asked them about this?

This has just started happening to me, too, on a Kindle Touch running 5.1.2. I transfer a text file to documents, and when I disconnect the USB drive it appears on the Kindle's home screen. At the top it says My Items (10). I can open the document and read it. On returning to the home screen it's gone and it says My Items (9) at the top. The document is not in any collection, but the text file and the .sdr are still there.
After restarting the Kindle, or after connecting to USB and disconnecting, the document reappears for about two seconds, then it disappears again. I tried adding the document to a collection during those two seconds. The collection now says "3 items" and when I open it I see "(3)" at the top, but only two items listed. |

Find the most recent books you have downloaded and delete them from your Kindle one by one. Each time you delete a book check to see if the problem persists. Just ONE corrupt book will screw up the entire machine.
