Just had latest version of Sony Reader Software download through autoupdate (it's not on the sony website yet - at least not the UK one!) Have version 1.1.05.13310 now and it says in changes that it fixes bookmark duplication.... which it certainly seems to!

Thanks, jshoughton! I've been checking the Sony US site but the update isn't showing up there yet. I completely forgot about checking for updates via the Reader software.

I'm off to download the update now. Hope it works!

I downloaded the update and tried running a full sync.
I am pleased to report that I did not get any duplication of bookmarks.

Good news 4691mls! I've tried syncing multiple times, just to be sure the bug doesn't creep in after a few, and after 6 consecutive syncs still no duplicates!

A weird thing - if I sync just books, my photos disappear off the T-1; if I then go back and sync just the photos, I get those back but a lot of my books disappear. If I sync all, then I get everything back.
