Kindlegen archives the source files used to generate the mobi (and now kf8) binary within the file that kindlegen produces. That's submitted to Amazon KDP, but this source archive is stripped off in the content delivered to customers. Among other things it means they can theoretically generate KF8 from ebooks submitted prior to KF8's existence, where the source was ePub (probably no reason to generate KF8 from mobi source).
