How do you know it doesn't synch your Vox to your Desktop? Also as far as I know you don't sync to your Desktop. I strongly suspect you synch to the Kobo servers using your email address. At least for Kobo purchased books.

Check that the clock is set correctly. My bookmarks were constantly overridden when my clock was somehow set to a previous year.
