For me the issue is automatic ads vs. manual ads. As an analogy:

Say I have two DVDs. One DVD starts a series of trailers that I cannot skip before the main feature. The other DVD goes to the title menu and has trailers as a sublink that I can watch if I so desire. It doesn't bother me that they are "there" if I have the freedom to choose to watch them or not. They don't get in the way of me watching my movie, and I am under no obligation to see them.

Regardless of ads being available on the nook, I think there is an appreciable difference in Kindle ads vs. nook ads in regards to choice. (And as a side note, I chose to root my nook so now I have even more freedom. )

See, I'm not a fan of the Kindle, but I'd have to say you're really stretching here. There is, in fact, a difference in Kindle ads vs Nook ads. in the Nook, you don't have a choice, your device is not ad-free, as you noted. The kindle.. yes, the ad-free version costs more. But hey, if you don't want ads, you can buy the ad-free version and it's an AD-FREE device.

IIRC Kindle displays ads for toys, clothing, auto supplies, baby supplies, etc. For the short time that I saw the home screen when I first got my nook, it displayed some books as recommended/suggested reads. This is the sort of thing I see when browsing most web stores ("You may also like..."). Does the nook home screen display any other types of ads?

There are no other types of ads. However, you can't opt-out of the suggested reads. You can't even call them recommendations because they don't even resemble past purchases, unlike Amazon where you can tweak your recommendations so they are more on point. The last straw for me was when I was forced to look at a sexually explicit cover and title for several days. Others have complained about the same thing. What if you give your child a NOOK? But the bottom line is those ads/suggestions should be in the store when you are shopping/browsing. Not on your homescreen.

Then I deleted all of my NOOK friends and I was given "Recommendations based on your purchase" (with the sexually explicit cover/title), then it eventually changed to B&N Top 100 or something. The only purchases I made from B&N were two James Patterson books. I don't know what algorithm they use for recommendations, but it's clearly not a good one. Besides the sexually explicit book there were three self-published books suggested.
