I would load it up in Sigil and make the changes there. It is quite easy to put in a cover and to correct small errors. There is no spellcheck at the moment, but they work on it.

One small note, make sure there is no DRM on the book. Otherwise you cannot do it.

That boils down to storing the mimetype first and uncompressed. If it's already that way, chances are it won't change if you don't touch it. Of course, there could be some program that completely repackages the whole archive for any modification, and that program wouldn't be appropriate. But I would expect most zip programs to be well-behaved in this respect, so doing simple edits should be safe (and if it's not, it's fixable).

If you unzip the entire package to a temporary location then rezip it, not working on / in an existing archive, then you are at the mercy of the zipping utility as to how it is going to repackage the files into the archive. The first time I read what you wrote it sounded like you were referring to unzipping everything then zipping the files in the temporary location into a new archive. Reading it again I can see where you were probably referring to only unzipping the necessary files then replacing them in an existing archive, not creating a new archive.
