There is a way.
1. You could just copy all your books to the root of the card or into the memory, eliminating folders "manually". If you use Calibre, it can be configured not to use directories. Alternatively you can use "save to disk" feature in Calibre.
2. You can use "Favorites" feature in PocketBook 360. Just add one book into favorites, then connect the reader to PC, locate the favorites configuration folder inside /system/ directory on your reader. It would be easy to write a script to add all your book into favorites. You can also place all your books into Favorites manually in reader, one folder at time.

For the vast majority of people the directory structure support is crucial feature that they sorely miss in Kindle, Sony and other big-name brands.
As I said, you can easily emulate that ... aehm ... "feature" by manually placing all your book at the card without any structure.

...and then try to find a book out of thousands by paging, nine thumbnails at a time...
Been there, ran away screaming.

YMMV but not for me; first thing I do when looking at a new reader is whether it supports folder organization.
Flatfile db storage is a dealbreaker for me.

If you know what you are going to read, then you can search for the book, can you not? And, if you don't....well, then whether it's in directory or flat file format, you will have to page through thousands anyway.

And, I'm still unable to see book covers. Is there a way to see the book cover at all?

What format are the ebooks? What image format are the covers in? What firmware? What theme?
I can only speak for myself, but I'm running 15.2, with the FIVE theme in easy view, and most (though not all) epubs show covers in thumbnail view, if I switch to it. Commercial, PD and my own calibre converts. Most PRCs and all FB2s. Some epubs store the covers in formats that the bookshelf app doesn't like, though.

some formats like epub allow embedded thumbnails which are displayed on the 902, but pdf files do not show thumbnail images of the cover regardless of how you look at them... come on pocketbook!!!!
