Ah, but that's the modern Native American. That doesn't mean there haven't been multiple waves. Ice ages and end of ice ages can (and do) have a profound effect on the land. There can have been diseases which completely wiped out a culture (has also happened before).

Take the following example:

A group of people left from Africa and hit the southern part of the Americas. They settled there, and left their refuge for us to find. But then, from the Bering Land Bridge, there came another people, the ancestors of the current Native Americans. They brought a decease with them, they were able to resist. But those people who came earlier, from the African continent, weren't. Add a climate change in the mix and you'll have an almost certain doom for the original settlers.

(Naturally, the above is only an example...)

Yes, we do have those tiny time machines hidden deep within us, but they can't show the whole story. Only a broad view.
