I guess it makes sense that the magnets would be on the reader itself rather than in the cover. Even if there's no spot on the device where it would be bad to have a magnet applied, magnets on the cover could pick up metal objects (like in a purse or backpack) and cause them to be dragged over the screen. But with the magnets in the device, even if something in your purse sticks to them, they'd be sticking to something that can't ever touch the screen.

It's cool that some Sony designer gave thought to covers in this way.

Probably also has to do with the fact that the outside of the device seems to be aluminum.
