That sounds similar to the mp3 issue people were seeing after updating to 4.2, have you tried resynching with itunes?

Did you try BlueFire Reader and adding your ePub to that instead of iBooks?

Be sure your new books are checked when you update via iTunes. When ipad is plugged into your computer as a device, then goto books tab. I have "selected books" selected so must make sure that books I want to access in ibooks apps are checked.
