Well, as I've tried to explain, we get quite a few posters who demand (not ask) to get Calibre changed to deal with files their way (mostly, it boils down to "the library's folder structure sucks, unsuck it!"). See this thread for a current example. So, as we've all had the same discussion with the same... "arguments" far too many times to remain completely sane, most people around here are a little edgy concerning these topics.

OK, I should have searched before posting, but as I had those PDF issues I posted all together
I added "new user" in parentheses, just to avoid possible posts like some I got, but all is clear now

FYI, now I couldn't reproduce original tag removal after tagging PDF file with Calibre. It's probably my mistake but also maybe I just couldn't find a way to reproduce it. If I encounter issue again I'll update this post and open new ticket

Everything is fine now
Problem was that in "Preferences > Adding Books: Read metadata from file contents..." was disabled
