When you connect your iPad, both iTunes and Calibre will automatically connect to your iPad. If Calibre does not connect, you can press Connect/Share button and choose Connect to iTunes to force connection.

Then choose your books in Calibre and press Send to Device and Send to Main Memory, Calibre will then copy your books to the Books section in iTunes. You will have to sync your iTunes with your iPad to get those books into it.
